I have a Hidden Power (Dark type) move on my Shiftry. When I hit ghost types it says it's super effective but it deals only 1-2 damage.

Didn't someone report a bug about Hidden Power having a power of one? Can you check Hidden Power's power?

No, I didn't mean type, I meant the Power that is listed alongside Accuracy.

It has a Power: 60 and Accuracy : 100.

Does it deal 1-2 damage on very weak ones as well (like Route 29)?

Yes, I tested it in Sprout Tower vs a level 7 Gastly.

that move wasn't hidden power that was fixed, i think it was horn drill

I wasn't referring to that bug. A bug was posted a long time ago that labeled Hidden Power with only having a Power of one. I guess the label was fixed, but not the actual mechanics.

I believe I was the one who first reported the hidden power bug. I hope it's fixed soon...
