Unable to reproduce [Indev 0.46] Pokémon Disappearing

All 6 of my starting pokemon have disappeared, the only reason I got the game functioning at all again is by using a repel and heading to a PC to withdraw other ones. I had a charizard, feraligator, pupitar, rhyperior, alakazam, gengar and now they're all gone. Help would be greatly appreciated.

What happened before they disappeared?
Also, a few people can remake your pokemans but they will probably ask for the following info: natures, genders, abilities, move sets, IVs, EVs, hold items, shinyness.

So I guess its best to start trying to remember these things now?
