My favourites by generation would be:
Gen I:
Gyarados: Always been a staple of my team, except in Gen V because there's no old rod to catch a Magikarp early on
Mewtwo: Always was one of my favourites, especially since he learns Aura Sphere in Gen IV, so he's covered on all sides of the Dark/Psychic/Fighting/Ghost mess. Can sweep the entire Gen V Elite 4.
Gen II:
Lugia: Areoblast is the reason for this.
Tyranitar: Subpunching.
Gen III:
Blaziken: My favourite starter. If I could pick Torchic in every generation, I would.
Rayquaza: Shiny Rayquaza is my favourite shiny by far.
Gen IV:
Lucario: Almost like a non-uber tier Mewtwo.
Darkrai: Moveset revolves around his ability.
Palkia: Like a not-so-lame-looking Kingdra with a Dragon-type Areoblast.
Gen V:
Haxorus: One of the only Gen V Pokemon who resonates with me.
Zekram: The only one on here for his part in lore.
