Got all 16 badges and realized I wasn't on "online mode". How screwed am I?

I'm pretty new to Pokemon 3D and I've been playing the game pretty much non stop until I got all the badges. I've been clicking "load game" every time I start and just assumed I was online because I was still able to communicate and trade with other people in the server. Only now I realize my rank and emblems are nonexistent. Is there any way to import my save into my online profile?

Nope, that is not a possibility. It is very easy to edit/cheat using Offline saves. Online saves purposefully avoid such importation to prevent cheated Pokémon from being spread online.
