Under development [Indev 0.53] Team Rocket Members Still in Johto Route 43's Gate after Team Rocket HQ was Cleared

I realized that I had not gotten Sludge Bomb after I had defeated the Rocket HQ in Mahogany and, forgetting which gate I get the Sludge Bomb TM in, I first checked the entrance to the route, where no guards said anything new. Then I headed to the second gate, only to be attacked by Team Rocket and hustled for money, even though their team should've been run out of town completely.

What I expected to happen:
Get the Sludge Bomb TM

What actually happened:
Got hustled by Rocket grunts for 1k once more.

Steps to reproduce:
1. Finish Mahogany Rocket HQ events
2. Wish for best TM and head to second gate in Rt.43


Maybe I just forgot what makes them leave the gate? I'm pretty sure what made them leave the gate was defeating the Mahogany events, and that's what normal walkthroughs state. And clearly older versions had that event because I found a thread about it here.
